Mother nature will probably take care of that ....... they will keep breeding until they get to a certain level and then when water conditions and food levels reach a certain point they will have fewer fry until the numbers reduce to more manageable levels. Sounds like you are overfeeding your koi and thus providing lots of excess food for the mollies.
